This list will no doubt grow over time.

Note, some links may appear in more than one section due to spanning the categories. I did this to make it easier to find all sites related to whatever you're looking for.

http://www.mackaos.com.au/Rune-Net/ -  Rune-Net. Home of Sweyn Plowright, author of the Rune Primer, the introductory book to runes I recommend over all others.  A no-nonsense site dedicated to avoiding historical inaccuracies and preserving traditional truth for each student of the runes.
http://www.runewebvitki.com  -  A premier site for the study of cultural and historic runelore. Bookmark it!
http://www.runemaker.com/  -  Oswald the Runemaker's site. Very informative, and he'll make you gorgeous runes too.

http://www.northvegr.org/  - A site on Northern traditions, history, and lore. Good source for the Eddas, Lays, and Sagas.

http://heathenblog.wordpress.com/runes/  -  The heathenblog has an interesting section providing the author's in-depth take of each of the Elder Futhark. Good food for thought. Many of the interpretations are very unconventional, however, so bear that in mind.
